Farfetch'd nearly went extinct because people loved to eat it. (It even came with its own garnish thanks to those leeks!)

 

But they don't really go into it for the most part, they don't want to turn the kids into vegetarians out of fear that they're eating their Pokemon friends.  Although even a vegetarian in the Pokemon world could eat Grass Pokemon, so...
