There are many tunnels going from Mata Nui to Metru Nui and deep inside those are the Bohrok Nests, so one day Onu-Matoran were exploring those tunnels and found Bohrok, had they keep going up they would have eventually gotten to Mata Nui. If the Bahrag ever turned evil and let their army against the Matoran, they'd be in big trouble. But I digress... I agree is Bones with them being backup nests. Its cool to still think that there are the deep machinery and maintenance areas below the cities.
