This was originally a story on the LEGO Message Boards, and the first part of the story can be found there or here.

The format is based on MSPA, so the way it works is that readers give commands in this format:

I was planning to edit the first part into this post, but it looks like it's too long.  You can read it on the LMB thread.
 
>Jakoro: Equip the Exo-Toa with ALL the Cordak!
 
Jakoro: How many Cordaks can this thing hold?
Amphibax: Uh... One attached to the left arm, you can hold one in the right...
Amphibax: I suppose if that's not enough, you could fit a couple on the shoulders.
Amphibax: You realize Kongu is the only one in history who ever needed more than one.
Jakoro: Yeah.
Amphibax: And that one of these is enough to sink the factory if you're not careful.
Jakoro: Yeah.
Amphibax: All right, it'll be ready shortly.
 
While you wait for the Exo-Toa to be ready, you and Amphibax look over a map of the factory.
 
Amphibax: There's three entrances.
Amphibax: You could use the cargo chute, but if we reactivate it they'll notice.
Amphibax: There's also two other entrances at sea level, the main entrance and an emergency exit.
Jakoro: What's that?
Amphibax: Water intake.  It's for... I don't know, coolant?
Amphibax: If you use that to get in, you won't get any further than this room before the pipes get too small.
Jakoro: Can I get in through that?
Amphibax: The ventilation system?  Not unless you can fly.
???: The Exo-Toa is ready.
Amphibax: Good, bring it in.
 
In addition to its aquatic modifications and Cordaks, it also has a connection to the NCN and a map of the factory on a display inside.  Its AI is set to take commands rather than revert to a default program with no pilot, and its eyes have been changed from an ominous red to a much more friendly blue.
 
You're ready to go.

On your way there, you decide to sign in on the NCN.  As soon as you do, you recieve a message.

GT: I don't think it would be a good idea to go back right now.

TG: What's wrong?  He can override the Vahki commands, can't he?

GT: It's not the Vahki...

GT: Ahkmou's imprisonment didn't really solve anything.

GT: He was just replaced by others.  A lot of others.

GT: That thing is still there, but now it's not bothering to hide.

GT: It's got followers now, hailing it as some sort of hero...

GT: Basically, Urbs Bota is a horrible place to be right now.

TG: Well, you can stay with me as long as you need to.

TG: But right now, I need to break into a factory.

GT: That's a strange reason to leave, but okay.

The emergency exit is, of course, not entirely unguarded.  A shot from a Cordak blaster takes care of the locked door.  Inside, a pair of automated Midaks are attached to the ceiling.  Another Cordak shot takes out the Midaks, along with a substantial chunk of the ceiling itself.  You can now go forward or up... or in any other direction, if you feel like doing some damage to the walls.

 

According to the map, ahead of you is the main portion of the factory, where you can see what they're doing.  Above you are the offices, where you might find someone to ask.  The rooms on either side are mostly hallways, storage, and power generators.

You charge forward, reaching the door fairly quickly; the Exo-Toa armor is faster than it looks.  You open the door and see...

 

There's an enormous structure taking up most of the space in the room, a huge framework of metal, like a half-finished airship.  It's definitely not an airship, though; the engines are all wrong, it's not nearly aerodynamic enough, and, of course, it's armed.  There's Midaks and Cordaks and all kinds of weapons all over it.

 

Looking below it, there seem to be other, much smaller vehicles in various stages of assembly.  You've never seen anything like them before, but they look like they're intended to fly.  You also see a couple of Matoran who don't seem to have noticed you, busy talking to each other.

 

???: It's still not going to work.

???: Of course it will!  A masterpiece like this can't fail.

???: It's not like designing a statue.  The practical concerns need to take priority in the design.

???: This ship is going to be a symbol.  It needs to be inspiring!

???: Its actions will be inspiring enough.  It doesn't really matter what it looks like, only that it's a good battleship.

 

The door on the far side of the room opens, and a third Matoran steps through.

 

???: Hi, boss!  How was your trip to Vulcanus?

???: Fine.

???: Why aren't you guys working?

???: We can't do much more until we get the next shipment of Midaks.

???: All right then.

???: ...

???: Not much point in staying here, then.

 

The three of them begin walking toward the exit.

 

???: Hey, did you see that comedian while you were there?

???: Yeah.

???: He's in the Kingdoms tonight.  We could go see his act.

???: Eh, I've seen the scripts.  It's not that good.

???: That won't tell you anything.  It's all in how he says it...

???: Boss...

???: I know.

???: Was the door like that when you got here?

???: No.

???: Hello there!

???: What part of "hiding" do you not understand?
