The city's sigil is already meant to be the seal on Matoro's gavel/scepter. A flag bearing that logo would be cool, though. I didn't quite get the Onu-Koro flag, I don't think yellow and black go together that nicely... but still pretty awesome. I don't see why we couldn't use them in this RPG. Maybe a few small battles, but no outright war. Unless you mean a Cold War. That'd be really interesting. I do think you're right, though; outright, full-on war is kinda extreme, and I think it'd take several IC centuries before the Akiri would even consider such a thing. The Three Virtues have been ingrained into the island's inhabitants for so long, that it'd quite a bit to get them out. Rivalry is one thing; whole-scale slaughter of your rivals is quite another. As a whole, buildings and their rooms in Ko-Koro do not have heating systems. Inns, casinos and the like would, but all the Sanctum is unheated because the Ko-Matoran like it that way.
