Here's my idea about the Makuta's plan:
Part 1: Before time
We still not sure why Makuta want Mata-Nui island, but I'm sure it's related with Mata-Nui himself. And many people ask why he don't kill Mata-Nui. First of all, kill Mata-Nui=Kill himself, and second, he can used him to become hostage when he is too weak. And why he don't attack the village by himself? He can simply destroy them with one hand. He maybe wanted the villange to sared his power(if you kill them, you can only rule the animal, who wanted to do so?), and make them think that he is the only one that can rule them, not that loser Mata-Nui.

On Bionicle.com, it says Makuta wanted the Matoran to worship him instead of Mata Nui.They wouldn't, so he tried to force them by infecting the rahi and using them against the islanders.

Makuta and Mata-Nui are brothers...each with essentially godlike powers.
Mata-Nui apparently was the good guy, and thusly was allowed to lead Mata-Nui (why it's named after him)
However...Makuta took on the role of the jealous brother. And since Mata-Nui is asleep (did we ever truly find out why), Makuta figured he could just step in and take over.
Good ole evil siblings...and I thought MY sister was bad.
