I'm new to BZPower(This is my first post), but I have been following Bionicle since the beginning. Here are my theories on the whole story-

In the Before Time, Cahdok and Gahdok ruled the Bohrok swarms and Mata Nui. Then something evolved to the original matorans(they are now the turaga and others who died). They lived in constant fear of the Bohrok untill a being called Mata Nui came and put the Bohrok to hibernation. After that, the Krana who were left evolved into the kanohi and possibly the Kraata. Then the Matoran worshipped Mata Nui, Makuta came, blah, blah, blah, and that brings us to the beginning of the Bionicle saga.

Intresting theory, but if the krana evolved into the kanohi, wouldent the bahrag still be able to control them, thus the island doomed before anything started?

That sounds like it would work, Mata-Nui coming down to save the tohunga form the bohrok that sounds like a plausible theory.
