in comic 12 makuta said "I released the rahi, I released the bohrok" or somehitng like that..
so makuta is either with the bahrag or he rules over the bahrag!
i'll post pictures for people that don't have comic 12

He probably opened the door and Takua happened to be there when the Bohrok woke up. This should be in Bionicle Storlyine theories.

Acually, Makuta has no control over the bohrok or is with the bahrag. You see when makuta was defeted he needed somthing to distract the toa while he licked his wounds and came up with a new plan.

Notice that he says he
unleashed The Bohrok. He has no control over them. He knew Takua was there so he closed the way he came in, and opened the lair to the bohrok. It was just so he could have time to recooperate. The Bohrok are not evil. They are just misled.

I think the Bohrok are not evil but I think that the Bahrag are and makuta was not wounded he was testing them remeber and he knew the Bohrok would cause problems.

because he wasn't dead just defeated. he didn't come back to life!
ok I get it! that could be it. but there is no evedence that makuta isn't with the bahrag...
in the movie at the beginning of MNOLG it doesn't say anything about the bahrag so that could mean the bahrag were lower than makuta or they were a backup plan for him.

Oh yes they were a backup plan. But he still had no control. He just knew that if awoken they would destroy everything. But GregF said that they have no relation to eachother. the Bahrag don't even know about Makuta.

The Bohrok and the Bahrag were already on the island before the Tohunga, Mata Nui or Makuta arrived.
They were already fast asleep.
When Makuta was defeated, he needed time to recuperate, so he awoke the Bohrok Swarms. The Bahrag, thinking that they awoke at the right time (whenever that shoud be) proceeded to command the Bohrok to remake the Island as they're supposed to.
Makuta and the Bahrag are not in cahoots, the Bohrok Swarms were unwitting pawns in Makuta's scheme.
... Since I doubt you'll get a better answer than that, this can be reported.

We've known from the start that Makuta was not connected directly to the Bohrok.
Here's how I've looked at it (and hopefully someday Greg will be able to help us out)

The Bahrag wanted to go to work on Mata-Nui, but with Makuta in control of the Rahkshi, the Bahrag would not only have to contend with the Toa, but Makuta as well.
With Makuta out of the way, the Bahrag were free to awaken the Swarms and begin their plans for Mata-Nui.
or theory 2...
Makuta and the Bahrag at one point fought. Makuta somehow managed to beat the Bahrag and seal them away. With Makuta "defeated," the seal was broken and the Swarms were unleashed.
Either way, Makuta wasn't directly connected. He didn't control the Bohrok, but he did have a hand in their awakening.

Maybe Torhu has a point. Rivals might be the case between Makuta and the Bahrag. But Makuta definitely didn't unleash the Bohroks.
