About him:
Personality
Makuta is arrogant and proud, desiring praise and devotion and becoming jealous when others get it instead of him. At the same time, he appears to believe himself one of the good guys, justifying his actions as taken for the good of the universe. Upon being called a monster for his actions in the Great Cataclysm, he asked "I, a monster? For knowing my spirit brother, Mata Nui, required a good, long rest after his many labors? For offering my benevolent leadership to the Matoran in his absence? For saving Metru Nui from the threat of Nidhiki and Krekka?" - never mind that Mata Nui had not agreed to rest and that the Dark Hunters were only in the city at Makuta's invitation. Despite Makuta's apparent self-justification, series writer Greg Farshtey has described Makuta as a sociopath: "He has no conscience, he has no ability to feel remorse, and he feels no emotional connection to any other living thing. He would [notice Greg Farshtey was speaking about the "Makuta rulling the world" hypothesis] have been benevolent to the Matoran if he needed something from them, and then the next moment, he might have killed half a dozen just to break up the day."
Speaking to Vakama while pretending to be Nokama, Makuta revealed his perspective when he said, "We [Matoran] have to trust that those with more power know what is right for us all." When Vakama questioned whether wisdom came to Toa along with power, "Nokama" continued: "I was talking about real power, Vakama. Not the raindrops and wisps of breeze Toa produce. The power to shape the future ... the power to rule ... the power to change the lives of others for all time ... that is what I mean. ... It makes no difference what [those others] want. They will live in whatever world their superiors create for them, because it's all they know how to do. If Mata Nui had not wanted them herded, he would not have made them so easily led."
Greg has also said: "I think there was a time when Makuta was inspired and truly did want to help others -- but for the wrong reasons. I think that, just as Matau intitially saw being a Toa as all about the fame and the glory, Makuta saw what he was doing as something that would earn him the gratitude and devotion of Matoran. And it did, to a point, but nowhere near what they felt for Mata Nui. And that sparked jealousy and resentment in him that only grew worse as time went on."
Ganondorf - A Link to the Past - Oracle of Ages and Seasons - Wind Waker - Twilight Princess
About him:
Ganon's history is ambiguous and nothing can be said for certain about his past. Regardless, the various games depict him as a powerful villain with a thirst for power. Ganon's character has been gradually expanded upon throughout the games. Earlier games such as A Link to the Past characterize him simply as a ruthless antagonist figure, whereas later on, The Wind Waker portrays a more complex villain, motivated by the hardships of his early life in Gerudo Valley to take over the prosperous Hyrule, a land that he coveted.
More recent depictions, such as in Twilight Princess follow on from Ocarina of Time's megalomaniacal warlord depiction. Others, such as The Adventure of Link and Oracle of Ages and Oracle of Seasons depict him as an ancient evil from the past whose loyal followers seek to resurrect, and other games such as Four Swords Adventures present Ganon as an "ancient demon reborn", without allusion to previous portrayals.
Ganondorf was given as his original name in A Link to the Past, and the humanoid Ganondorf of Ocarina of Time was known exclusively by that name, up until his transformation at the end of the game. In some cases, this name has been used to refer to the character's human form, while the name "Ganon" is used to describe his bestial pig-like form. Other times the names are used interchangeably, such as in The Wind Waker. Additionally, some games offer him titles such as the "Great King of Evil" or the "King of Darkness" . Twilight Princess refers to Ganon as a Dark Beast and Ganondorf as the Dark Lord, but the name is still used interchangeably by characters such as Zant.
The Legend of Zelda
Ganon first appeared in the NES game, The Legend of Zelda. In this game, Ganon attacks the land of Hyrule and steals the Triforce of Power which he uses to overrun the kingdom with monsters. He later kidnaps Zelda and locks her in his lair on Death Mountain, and is the final boss and primary antagonist of the game.
The Adventure of Link
Ganon only makes a brief cameo in The Adventure of Link, as a shadowy figure in the Game Over screen; the plot of the game partially involves the efforts of Ganon's followers to revive him using Link's blood.
A Link to the Past
In A Link to the Past, it is said that once Ganon and his army of thieves, skilled in dark arts, found the entrance to the Golden Land and entered the realm, he killed his followers and touched the Triforce with "blood stained hands". He wished to conquer the world and this transformed the Golden Land into the corrupt Dark World. Ganon summons other beings to this land and uses the Triforce to transform them into monsters for his army, which attacks the land of Hyrule until the knights and the seven sages combine their power and seal Ganon and his army in his corrupt world.
Using his alter-ego Agahnim, back in Hyrule, he overthrows the King and transports the maidens (descendants of the Sages) to within the Pyramid of Power, where with Silver Arrows and the Master Sword Link is able to beat him and use the Triforce to restore Hyrule and resurrect those he killed.
Ocarina of Time
In Ocarina of Time, Ganondorf is known as the King of the Gerudo, by virtue of being the only male in the tribe. Ganondorf learns of the legend of the Triforce and seeks to attain it with the aid of his surrogate mothers, Twinrova. He attempts to steal the sacred stones from the Gorons, Kokiri, and Zoras in order to enter the Sacred Realm, but is unable to. He eventually kills the King and chases Impa and Princess Zelda into hiding.
Noting that Link had attained the Sacred Stones for himself, Ganon uses this opportunity to seize the Triforce, but his unbalanced heart only allows him to receive the Triforce of Power (with Wisdom and Courage going to Zelda and Link respectively). His Triforce piece allows him to cause numerous disasters for all of Hyrule, and in doing so, usurp the throne.
By the time seven years have passed, he has placed monsters in the Sages' temples to prevent them from hearing their "awakening call", but as Link awakens them one by one, Ganondorf captures the final sage - Princess Zelda, forcing Link into a direct confrontation. Link battles Ganondorf with Light Arrows and the Master Sword. When Ganondorf is defeated, he destroys his tower, and transforms into the pig-like form seen in earlier games. Zelda assists Link in holding Ganon still while he finishes him off. Finally, the Seven Sages imprison Ganondorf in the Sacred Realm.
Oracle of Ages and Oracle of Seasons
Ganon was the hidden final boss of Oracle of Ages and Oracle of Seasons in the linked game. He was revived by the Twinrova sisters by causing sorrow in Labrynna, destruction in Holodrum and sacrificing Princess Zelda. But when Link saved Zelda, the ritual was incomplete - Twinrova then used themselves as the sacrifice and Ganon became nothing more than a "mindless beast" bent on destruction, failing to retain his mind.
The Wind Waker
Ganon , now looking older and aged quite a bit, has ordered his minions to kidnap girls with pointy ears in order to find Princess Zelda. Aryll, Link's younger sister, is among the girls that get kidnapped. Ganon also caused the death of two Sages who were responsible for the Master Sword. He eventually kidnaps Zelda to lure Link to him in order to steal their respective Triforce pieces and resurrect Hyrule. Before he can utilize the complete Triforce, The King comes in and takes hold of it instead, wishing for "hope". This prompts Ganondorf to frenzy and to attack Link, starting a battle on top of Ganon's Tower. Link and Princess Zelda are able to defeat Ganondorf by impaling his head with the Master Sword, despite his impressive sword skills, turning him to stone while what is left of Hyrule floods over.
Four Swords Adventures
Ganondorf is given an entirely new backstory in this game. Ganon, in his pig form, is the final boss in The Legend of Zelda: Four Swords Adventures. A young Gerudo named Ganondorf is found to have stolen a trident that gives him incredible powers. With this weapon, he began to seize control of parts of Hyrule, spreading evil and creating an army of Shadow Links. As in The Wind Waker, Link and Zelda team up to defeat Ganon, eventually sealing him within the Four Sword.
Twilight Princess
In Twilight Princess, Ganon first appears in a flashback where it is explained that he had been captured at some point in the past and subjected to an attempted execution by sages at Arbiter's Ground. Through his Triforce of Power, Ganon lives, breaks free of his chains and kills a sage, although he still bears a glowing wound. The other sages then use the Twilight Mirror to banish Ganondorf to the Twilight Realm. Once there, Ganondorf poses as a god, and is able to give Zant some of his power, and convinces him to attempt a conquest of the Light World. He serves as the final boss, and is ultimately impaled by Link with the Master Sword. Ganondorf continues to say that the history of light and shadow will be written in blood. After this statement, the image of the Triforce of Power on his hand fades and his connection to Zant is severed when a vision of Zant appears, snapping his own neck, causing Ganondorf to feel great pain. Ganondorf's ultimate fate remains unclear. Surprisingly when the player uses the fishing rod in front of him during the final battle of the game, Ganondorf gets distracted and stares at the lure allowing the player to repeatedly slash him with ease.
Powers:
Makuta has:
Although once biomechanical, like most every other Bionicle lifeform, Makuta has since evolved into a form that's, as Thok put it, "just armor and energy - no organics, not anymore." Makuta needs his armor in order to hold his energy together; if the armor is damaged then greenish-black energy will leak out and weaken him. Since his armor was completely destroyed, Makuta now exists merely as a mass of energy; but should too much time pass this energy will dissipate and he will die.
Makuta's most commonly-used power is his ability to shapeshift, allowing him to shape his armor to any form he desires. The only limitation on this power is that when changing into a bigger, stronger form, he cannot do it quickly unless he absorbs power and mass from somewhere. If what he absorbs is a living being, then their body is incorporated into his and their mind and spirit utterly destroyed (though not immediately - Makuta blamed his defeat in Metru Nui on having to suppress the minds of Nidhiki, Krekka, and Nivawk at the same time: "I disagreed with something I ate"). In his energy form, Makuta still has some limited shapeshifting power; he can make his energy liquid, gaseous, or even viral.
He controls the element of shadows, allowing him to manipulate shadow energy into different shapes such as spheres, beams, or hands. This power is strengthened by his Kanohi Kraahkan, the Mask of Shadows, which can fill others with fear and anger. However, due to the fact that his powers are based in shadow; light-based attacks against him prove to be especially effective.

Of these abilities, Makuta can only use the mental ones (like illusion or telepathy) when in his energy form; he needs to have a physical shell to access the rest.
Gannondorf has:
He has the Triforce of Power which corrupts him further. He is incredibly powerful, of course, and sends armies of moblins/Bokoblins/Bulblins as well as plenty of other evil creatures.
Ganon almost never dies. The most that can be done is sealing him in another realm, from which he escapes.
Able to possess people, such as Zelda.
He can use a wide variety of energy based attacks.
While the Master Sword does harm him, he can still withstand it, marginally.
Able to transform into a large boar-like creature.
Evilness:
Makuta:
Smart. He thinks things out and wants to control the Matoran. Tries to defeat the Toa with pawns, he usually fails.
Ganondorf:
Wants to rule the world. He will do anything to succeed. He too, is smart and tries to defeat Link with his pawns but fails to defeat link.
Overall winner?
You decide.
