Even look at Bionicle: the Toa are humanoid (and could almost be human), whereas almost all the villains have been grotesque.

One story idea I have is where you are in the point of view of a Marian/alien being invaded by humans/aliens. But I bet that has already been done (not to mention Planet 51).
