Here's a more ideas. For the Upgrades, I'm leaning towards you being able to collect them for doing storyline like quest thingies, and for just being a good player. For the Species, here are some ideas. The Dermis Turtles used to be a big spacefaring race, but because the tried to use Xenon as fuel when the EP was mutated, the devolved into packs of tribal rahi, encountered near their old cities. The Hoto Bugs, on the other hand, created an experimental plasma engine and were unaffected, as they did not rely on EP. They could roam in Walking cities maybe?
